Title RNA-sequencing
Description • RNA-seq (bulk): Perform a “standard” differential gene expression workflow in a model organism. This involves mapping of reads to the reference genome with a splice-aware aligner, counting reads per gene, performing tests for differential expression and some visualisation. Optionally: Gene set enrichment analysis; Isoform-specific analysis.
• Transcriptome assembly and long noncoding RNAs: To be able to create a reference-guided transcriptome assembly from a raw RNA-seq dataset; to assess its quality and completeness; to identify lncRNAs in the assembly; to compare it to another annotation; to quantify expression of its genes and transcripts;
• Ribosome profiling (translatomics): Assess the quality of ribosome profiling datasets; get an overview on the most critical features and artefacts found in published datasets; compare ribosome profiling to standard RNA seq; define translation efficiency; perform codon-specific analyses; identify features in translation dynamics
